Raphael Kistmann answered for the Kangaroos, converting a penalty to notch his 16th career goal and add his third of the campaign.
Kansas City controlled the tempo, holding a 64 percent possession advantage in the first half and maintaining that edge well into the second period.
San Francisco, however, pulled further ahead in the 73rd minute, forcing the visitors into a desperate chase as the clock wound down.
With just minutes remaining, substitute Ian Witis-Hughes found the net for his first collegiate goal, sparking a late rally after a well-timed pass from Miguel Fernandez and an assist from Jonas Rossdorfer.
Despite the late strike, the Kangaroos could not level the score, leaving the match poised at 3-2 in favor of the Dons.
